It appears that clone2dvd does not recognize dual layer discs when that are inserted in the burning disc. have I missed something or does the program not recognize dual layer discs?

Clonedvd recognizes them fine.
However, in general, your burner may not depending on firmware, the drive, and the blank media you're using.
In general, use Verbatim +R DL only (preferably made in Singapore). Everything else tends to be vastly inferior.
