I always make my dvd backups the same by only selecting the main movie in the clonedvd menu. It gives me the best quality. I don't preserve the menu's either. So when I did the same process for backing up my Star Trek Movie dvd it has the directors commentary imbedded so when I play it back I hear all their gibber jabber over the normal soundtrack. How do I fix this? I don't want to copy the whole thing because of quality. So usually just selecting the main movie is all I need to do. Any suggestions would be greatly appreciated.

Yep get rid of all the stuff you don't need. Plus you should be able to change audio streams with your DVD player.
