CloneDVD to CloneDVDmobile

I am using CloneDVD to rip to hard disk, just copying the main feature, and then intended to use CloneDVDmobile to convert to MP4 so that I can watch some titles when comuting. However, although CloneDVD works great and I am very happy with it, I can only transcode a few of the copied films. Most of the titles give one of these errors when opened in CloneDVDmobile:

DVDManager 5 1 invalid BlockType

or

unexpected error
Please be sure that all input files are available and that they represent a properly mastered DVD.
